One repo per app.

Otherwise you would be mixing fundamentally unrelated stuff.

Actually there is a lot surrounding a repository on github. Like bugtracking and info pages etc. So in that way it was meant to be one app per repo. Also some apps are open source and some are not. This changes the entire privacy setting of a repo. So again: One app per repo.
